You can add image of Flattr Button in the text widget as described here http://www.wpbeginner.com/beginners-guide/how-to-add-an-image-in-wordpress-sidebar-widget/ then add that widget in the footer using this plugin Widgets in Menu for WordPress – WordPress plugin | WordPress.org to display it in the footer.
