My site displays the #secondary in the right column correctly on desktop full screen and as I make the browser narrower, it drops below #primary as it should, but as I make it even narrower, the height of the widget area jumps full height and covers #primary.

This is a strange one, can you remove that widget and leave the side bar empty, and test to see if the issue still persists.
Strange. With no widgets, it displays the search, archives and meta. Will PM a login for you.

For now, I suggest changing to page template which removes the bar.
